HTPC question

Hi all.
I have a HTPC using Gigabit motherboard H55N-USB3 fitted with an core i3 intel cpu (LGA1156).
It appeared to go into temp protect and I tried to figure out the problem. Fans blow and everything looks ok.
It tried to boot about 20 seconds and then suddenly shut down completely. Tried a number of times. Time to shut down vary a bit but never succeed to load Windows entierly.

Well, checking the CPU temp in bios makes me a bit confused.
It says CPU temp is up to 94 degrees celsius. A windows application I have giving the CPU temps is showing about half of that for each core.
So why do the BIOS temp reading differ so much?

I don't know why your un-named windows program is telling you everything is OK when the system is shutting down to prevent burning itself up. Pull off the heatsink and fan assembly, clean the thermal compound off everything and reapply a sufficient amount of a good quality compound. Then try again.

Well, I understand the thing is going into overtemp protect, but what confused me was how it could be a so big difference of temp readings between temp in BIOS and during Windows system idle (read out by real temp application).
It appears the BIOS is running CPU at near 100%, so this could be some explanation to this.

EDIT: I still need to upgrade the cooler and compound of course. It should survive being in BIOS
