Not really. Strip the wire, solder toghether and wrap it with tape. Should work fine.
Or cut, fit shring tubing and solder back.

careful... if you want usb2.0 you can't do that. you have to shield the two sets of data wires from each other. normally this is accomplished with a braided tube of ground wire right under the outermost insulation. what you describes involves breaking not one but both shields... do that and one data pair will interfere with the other pair and vise versa... with usb 1.1 ribbon cables with the pairs non-twisted and intermingled, this was not an issue, but 2.0 is much more sensitive to interference. ever notice that most modern cases use one cable per port even if there are 2 per plug? maybe you see why.

The cut should leave minimal shield loss, as allways should do with shielded cables.
A few milimeters of shield loss is not catastrophic, provided that you still connect the shield across the cut.

the other thing to consider is that usb is a fused direct link to the 5v rail of the PSU. they are connected by default. apparently a connection at the end of the line is necessary since it is obviously more than just a connected or not connected issue.

There is no shield or plastic covering the cables of the USB ports of the cases that don't work with that motherboard:
