Link a schematic if available but USB host controller is inside the PCH. You can try to check each of the USB lines by removing the power. Meter in diode mode. Test the D+ / D- lines on each USB 2.0 port. Red meter lead to GROUND. Black meter lead to the USB port pin to test. Post each measurement.

Perhaps, each TVS diode on each port is damaged? Assuming there is this level of protection on the board. Perhaps, the local USB load switch is defective (common fault) and they can be replaced. However, you have a VBUS voltage so not 100% sure.

The sharp bends in the USB3 flex cable may have caused a conductor break which will halt the USB port from working. Use the meter in diode or resistance mode to confirm this copper color flex cable is not damaged (point to point testing).

Could it be a bios configuration fault? USB ports are disabled for security reasons?

Could the connectors be worn out? Recently repaired a very well used industrial PC used by a car dealership (auto repair tool) and each USB connector was quite loose. Each had to be replaced.
