Let us consider a CPU_vcore circuit that has 3 PWM lines (or phases). What will be happen if I disable one line (by removing its components) such that the other two lines provide voltage for the CPU?
I mean: will be there any shortage of current or voltage for the CPU?
will the CPU_vcore circuit fail after a while of working?

Multiple phases are meant to share the current to prevent excessive loss and overheating. You shouldn't run a buck converter with less phases than it was designed for. It'll indeed end up overheating and killing the other phases when under load (which may kill a high side MOSFET, sending 12V to the CPU and killing it as well). It could work if you use a lower powered CPU but I wouldn't recommend it anyway.
Also depending on the layout this will prevent the buck converter from working at all.
