Well, I've found another remote, which worked without any issue. So no problem on the receiver side.

I then reprogrammed the nvram of the broken one with the dump from the new one - now my friend has two functional remotes. The first thought is often the right one

Yes, harmony remote doesn't have a feedback.

I monitored today the activity on the spi interface between the transceiver and the mcu. Sometimes you can see some activity after a key press, sometimes not.
Could not find a system behind it.
I'll try to find another remote for testing.

i think the issue at main unit transmitter didn't send sync feed back to RC so display didn't show any sign.. and it go to sleep look like it turned on with out any main unit closed to it

    any other RC under hand?

I noticed another strange behavior. There a light switch on the buttom side, which turns on LED Backlight of the keypad and also wakes up the MCU. This wakeup works always, the LEDs however sometimes don't react.
can you show it here with focused clear photo

you have one or more keys always in contact..... carefully remove the white keys plate use alcohol up to 90% , clean the conductive lines all with it too let it dry and align the keys sheets back

This was me, adding a cap in parallel for testing. Doesn't look that bad in reality
