    Is this safe to do?

I was wondering if it is safe to different colours of sharpie markers to mark bad caps and the good caps to replace them so you can make sure you replace it with a cap marked with a dot of the same color, to ensure they all match properly, or would the ink potentially damage the metal on the top?

Never had a problem. Ink is alcohol based and is dry in seconds. Won't eat the aluminum. The manufacturers do it too.

no problem.i even sign boards i have repaired with a oddball paint pen.
an easy way to keep track is to pull/replace all of one type in a stage.all 1000/6.3 on the board at once.

Ditto. I use permanent marker to mark the checked capacitor as bad so I know which to replace. For example infamous mitsubishi and hitachi TV in the CRT days.
